Most of the animes I download is MKV, for the dual japanese/english audio as well as english subtitles to toggle on or off. Never seen MKV until I started watching those and it's definitely not a video standard at the moment. Hell I can't even work with the MKV files in Sony Vegas.
There are no portable players that come to mind that would support MKV... Zune only supports MP4/WMV.
Never used SUPER myself but have hear good things about it, it converts many different types of filetypes and etc. If anything you could give it a test run and see if it'll keep the subs. (link:

edit: swear you typed MKV.. I'm not seeing how you're having a problem with subs in AVI, aren't they an actual part of the video? Regardless you you could give SUPER a try.
